What happens if a flight ends at exactly zero fuel or endurance? Official

Landing at zero is safe if it happens on the final space. You cannot make another flight that turn without fuel or endurance to continue. Fuel reaching zero before the final space still interrupts the flight.

Can earlier travel count toward an Air Route or Diplomacy objective I take later? Official
